Now that I think about it, that kinda makes sense; when they boosted her, her combat reflexes were conditioned way past the normal limits of “muscle memory” to the point that she really doesn’t realise when something triggers them.
The only more absurd than that question is my answer.
The nanites program the nervous system’s reflexes to establish those quasi-instinctive muscle reactions. In fact, the nanites may explain why her facial appearance doesn’t change even if all the body parts keep wearing out; the nanites reorganize the dead flesh attached to her to conform to their ‘memory’ of Unity’s appearance and structure.
Which the nanites would have no problem remembering, but how do they deal with variances in limb size and geometry? Because suddenly I’m imagining everytime unity replaces or upgrades herself (like with the werewolf paws) that the nanites have to run through a process not unlike the calibration and homing functions on a CNC mill or 3d Printer.

How can she have muscle memory when she might have only gotten those muscles a week before?

“Muscle Memory” isn’t in the muscles, it’s specialised memory for muscles. It lives in the brain like any other memory.

Mad science, sufficiently analyzed.
Of course, this strip has nothing to do with muscle memory anyway, so the whole discussion is moot. What she is using here is called “instinct”.
