You seem to be under the mistaken impression that Ira will someday accept that he and Virginia are not to be. Ira is obsessed, and has progressed to the “it’s not the having, it’s the getting” and perhaps the “if I can’t have her, no one can” stages. He is determined to prove that they belong together, even if he has to put her brain in a jar to do so.
Rooting for something to happen is not quite the same as being certain or even believing that it will happen. But when I’m in shoujo shipping mode I tend to be enough of a “I just want everyone to be happy!” type to root for such things anyway. Keep in mind that he’s a L/E version of Nick because I suspect that this means he still has more scruples and limits than he realizes. ^_^
Maybe it’s just me, but the assistant’s skin tone seems . . . off. A word that came to my mind is “pallor”. The dot eyes also seem wrong. The face also seems very stiff and unexpressive, although we’ve only really seen four panels.
There have been others who have only dots for eyes. Most recently, the technicians who were attempting to remove Virginia’s brain, as well as several other A-Sig employees.
As for her skin tone, it’s only ever-so-slightly darker than that of one of the agents who had taken Virginia to the hangar to dismember Nick (okay, the agent said “dismantle”, but still…). They had dot eyes as well.

Given that last especially, and that our Shaenon has shown truly Mad Skillz in depicting body language (the Violet Bee drone being an extended tour de force), I’m pretty confident that the secretary is not an ordinary human subordinate.

You’re forgetting the Wizard’s stance on non-humans. He wouldn’t have any androids, cyborgs, or enhanced in his inner circle. There are full humans who can be mistaken for robots just due to temperament, training, and skills.

What if Ira can use the Second Gate to find nearby realities similar enough to trial run his fiendish plans, uncovering his opponents’ secrets and countermeasures “in preview mode”?
What if Gavotte can trick him into running his actual campaign in a “sandbox reality”, winning the New War but never realizing it wasn’t “his” Earth? Would it even matter?
Tension mounts. Focus returns to priorities. Ira feels alive….(?) he needs this sense of power.( OUR lesson plan: more specialized cooking shows, and teach ‘eating the rich’. Unity directed to prepare teachable units on humane methods of obtaining basic foodstuffs for the recipes).
For some one who claims to be doing this for the world, he’s killing a lot of innocent people in the process, with those fires, droughts, snowstorms, hurricanes, hurricanes produce tornados, it’s not just gonna hit just nom-humans.

I think he would be OK with part or full machines as long as they were under his complete control.
